If you took a break in your pomodoro: you are not supposed to do this but work without any distraction (no email, no browsing social media, ...). You can read about GTD by looking on this SE site (there will be a tag named GTD). But for the start you can stick with the tips I gave you. Don't waste any time creating a "perfect" method, but keep it simple and start completing task from your list!

Pomodoros are a way to trick you into starting with a bigger task that seems to be too big to accomplish. People that don't think that they can work on a topic without distraction will be more likely to work for half an hour and repeat this four times (which is essentially the same thing). The other thing is that you get a defined, short break (this way its easier to continue working). Regarding todo lists: one of the things I stole from "getting things done" (GTD) is to have one list of tasks so that no tasks gets lost. Give it a try. I wish you the best!
