I am an expert on Microsoft Access. On PHP and MySQL, I have more experience than expertise. For manipulating text files, Python is delightful; my attempts to use Python for web development are less so.

I'm still looking for the ultimate personal information manager. TiddlyWiki is way out in front. TiddlyWiki version 5 will extend this pre-eminence, I hope.

All the answers to date have usefulness, but this best identifies the the core issue. Ideas for execution go to GTD; everthing else goes to a personal knowledge base (or info manager) like Evernote or my favorite TiddlyWiki.

This sounds good. I already do this ... but not coherently. If I start doing it coherently, there's more than one benefit (for example, presenting my boss with 'what-ifs' for my use of time).

You won't find a more powerful implementation of tags than TiddlyWiki. And, heh, you won't find a more obscure system of plugins. Personally I find TW a delightful solution for the set of needs you described.

I would never class TiddlyWiki with some of the proprietary solutions you cited, and 'antithesis' seems a very strange thing to say! TiddlyWiki is as future-proof as ASCII -- you can extricate all your text with any editor. I would also like to say that I'm handling 1 million words in a TW (using necessary plugins only).

The post specifies "great interface". I am unhappy with CintaNotes. I find no particular fault, but I DO find myself wading around to find what I need, and I'm used to TiddyWiki which presents no such challenge.
